Actually NCL has supported HDFEOS5 files since 5.2.0. I just used the 5.2.1 versions of ncl_filedump and ncl to read a file called
OMI-Aura_L3-OMAERUVd_2010m0131_v003-2010m0202t014811.he5
with no problem. Other than the NCL version number, the output looks identical to that produced by the current version of NCL. My guess is that for some reason you have acquired a version of NCL that does not include support for he5. The simplest solution is the same as Dennis suggested: upgrade to 6.1.0.
