Hi Erika,
Here is a short script that masks a 3D (lev,lat,lon) array by using a
surface pressure array (lat,lon) and the where function:

; untested: Make sure the following code does what you think it is doing.
; uwnd = 3D array dimensioned lev x lat x lon, lev is in units of hPa
; ps = 2D array dimensioned lat x lon

lev = ywnd&lev
do gg = 0,dimsizes(lev)-1
      print("Now working on "+lev(gg)+"hPa")
      uwnd(gg,:,:) = where(ps.ge.lev(gg),uwnd@_FillValue, uwnd(gg,:,:))
end do
