I haven't tried it yet but NCL 6.10-beta has a new color model,

http://ncl.ucar.edu/Applications/rgbacolor.shtml

which includes an alpha channel for transparency. I would try setting the
alpha channel to 0 in resource mpFillColors. Maybe one of the NCL
developers at NCAR has a better idea.

If you can get NCL to produce the figure as you want it, I'll do whatever
modifications are necessary (if any) to kml.ncl to get it working in GE.
